Is it possible to use the automapping function, but only have the changes apply to a selected portion of the fuel map?

I don't want to change anything down low (low load/low rpm) on my fuel map.

Certainly.
In the View|Log Maps (automapping)|Add Log Map Grid tab, you can left click and drag to select the sites you want to save. Once selected, right click on the grid and select Site locking|Lock Selected Sites.
