There is a scaling issue with Miss_Time while cranking as the most significant byte of the 24bit measurement is lost.

Ian Would seem that your basic set-up is correct. You could try double battery to starter only. The parameter MX_Tooth_No is very useful this should match option MX_Sync_Test = 34, we use A_tooth = 0, as valid tooth so 35 actual teeth translates to to 34. 1st search for missing tooth.
2nd count normal teeth shown in MX_Tooth_No, count cam teeth.
3rd detect next missing tooth, does MX_Tooth_No = MX_Sync_Tooth;
if yes then sync'd to crank, does Cam_Tooth_count = Sync_Teeth;
if yes then Stat_Sync'd = On.

So for extra tooth strategy, option Missing = -1 , Then in your case Honda there is option Sync_Teeth = 2 or 3. Note if this cam has VVC there could be problem if "extra" cam tooth crosses "extra" crank tooth. Options then are to set option Sync_Off_Above_Speed, or reformulate for a missing strategy...

If both crank and cam signals are logic level then JP1 and JP2 on EM36 should not be installed. Coolant is more of an issue, since this can not be piggy backed with another stiff pull-up, so use a low electrical load input like second oxygen input for Coolant_Source. Since the old lancers run wasted spark, the problem is most likely an injector problem. Change the spark plugs, then swap injector connectors between the bad cylinder and a good one. If problem stays at same cylinder, then injector is faulty or fouled, best to replace. Else problem is in loom or ECU...

I assume you want to improve the spark accuracy with more teeth. The evo tooth control table uses both edges of the signals, you must select just the most stable edges for crank and cam. To test the sensor input, move limits to extremes, do you get any reading that does not track the default?
Also is ERROR1 = 0xXXXXX1XX, where X is don't care, 1 means error 0 OK.
With the sensor removed do you measure 5Volts on loom pins?
